Don't use the widescreen hack, it causes these type of problems in some games. No, there is no way to fix these issues with the widescreen hack. The EFB regions of the game i.e.. in the games code and engine is set to display at a pre-defined resolution and aspect ratio. When the wide screen hack is used the efb regions become stretched or scrunched together, the above issue mostly happens in areas with water that use a shader combiner effect. Since this is not a hardware limitation/issue and is a limitation of the game's code and engine, there is no way to fix it short of modifying the game's code which is an impossible task.
Yes, if you ever played the game on the actual hardware that is the bloom effect that is used when you are in the Twilight Realm.
The game is near perfect visually on Dolphin, I can't really think of any graphics issues with this game in recent revisions. If there are any graphics issues they are really minor and not that noticeable.
