I ported the skies over for OoT. It was not an easy task, and the textures I had to work with required a lot of editing. As for the arrangement, my custom texture tool on this forum can make things easier, it can be found here:

It takes a bit of set up, but it has an option called "Add Identifying Watermark to All Textures". Using this it will place the name of the texture over the texture. All you have to do is dump them, run them through the script using this option, and load them into the emulator. When you load them in-game, it will look like this:
In this way I was able to put together the puzzles. I still have the OoT sky texture maps archived here:

Because my texture tool was designed for Dolphin textures, you will need to find the option "Allow All Images" and enable that so it works with images without the "tex1" prefix. I don't think you will need many of the programs, just the script and ImageMagick.
I've seen the DDS issue on the GlideN64 github page but I never commented because I've never made textures for N64 games. I'll try to help the case by providing a good argument of why it should be supported.
