Watchdog does nothing for me in Windwaker, Most of the time it's running 100% anyway, but even when it goes slow Watchdog didn't change a thing. (I tried multiple watchdog choices and in those places where it slows down for me nothing changed)

Default is 60, 15 and 10 are those you'll want to experiment with first.
If games under low values get speed ups, great, if not, stick with 60. Q: Can Tortoise SVN patches affect the individual game.ini files? (Just thinking about implementing game specific options)

How do you mean co-exist? It would be the same thing if you edited the inis in Notepad and threw them in a zipped package along with the watchdog patch.
