My PC specifications are as follows:
Mobo-ASUS P5Q SE PLUS (socket 775)
CPU: Intel Core 2 Duo E8400 (3GHZ)
Memory: 4GB DDR2 PC2 8500
Graphics: XFX ATI Radeon 5750
With that said, my question is this (AND IT'S PRETTY BASIC). Why am I having a hard time running the Dolphin emulator? Is there something that i'm missing?
We're going to have to know what games you're trying to play, as some are far more demanding than others. You should do well in light games, and awfully in demanding ones.

Metroid Prime
Metroid Prime 2: Echos
Naruto: Clash Of Ninja
Onepiece: Grand Battle
Soulcalibur 2
Super Mario Sunshine
Legend Of Zelda: Wind Waker
Legend Of Zelda: Twilight Princess
Zatch Bell: Mamodo Battles
Zatch Bell: Mamodo Fury
BTW my OS is Windows 8 Pro. x64
Most of these games are very demanding. Your processor is just a bit weak for these games.
However Zelda WW or Super Mario Sunshine should work decently. What performance do you get with these ones?
Zelda WW runs decent and super mario sunshine runs great. Should I O.C. the processor?

You should. Zelda WW and SMS are pretty light compared to other games of your list. Overclocking will be helpful
I had a very similar system to yours before.
(Asus p5q-pro + E8500)
It was very easy to over clock and @4GHz is could even play Xenoblade decently.
(I used EU version tho, 25FPS, ran 100% almost always)
As far as I've understood most E8400 should achieve 4GHz too with sufficient cooling.
SInce you have good RAM (PC8500) you should be able to reach pretty decent speed too.
I even ran mine at 3.6Ghz for a year on stock cooling, still staying in range of pretty acceptable temps.
The E8000 series should be below 70C btw when running things like prime95.
There are tons of guides how to clock the E8000 series around the web.
