It's my impression that the optional Diddy Kong Racing widescreen patch that is currently included does the same "changes the integral structure" (btw did you by chance actually mean "internal" rather than "integral"?), but is that one included because it's the only patch option at all for Diddy Kong Racing so one doesn't need to worry about being able to stack patches?

I don't suppose you could quickly whip up a bps or xdelta patch file that I can apply to the clean Mario 64 ROM directly as a sanity check? This way I can also compare the checksums of the resulting ROM and further diagnose from there what may or may not be going wrong.
(I don't know if you've ever made bps or xdelta patches before, but it's really easy to do using either floating ips or delta patcher)
