I suggest you check if the patched WAD works in Dolphin first. I could be maybe because of the changed GameID? You can always revert it back to NACE01 and NARE01.
Theoretically yes. Except the 3DS versions really suck. I simply refuse to support those. The N64 version are superior in any way, except for the older graphics and lower FPS obviously (but this we try to overcome through the power of emulation obviously, which is my only interest). And no, even the Restoration Patch (which I am fully aware of) couldn't save this monstrosity of a handheld port (nothing against the patch since it's awesome, but the problems are just too fundamental for any patch to overcome).

And there's more stuff not covered by this video, such as the seventh bottle, some parts about the notebook, the banker that got changed and more stuff being dumbed down such as perfectly safe spiked walls instead of fire walls. I can go on about why I hate this port.
OoT 3D fares better, but it still really sucks.
Also the usage of "graphical improvements" here is debatable. Other than the higher FPS and higher count of polygons for models there's not much else improvement. The textures can be even more low-res than the original N64 so it already needed another remaster on launch and the lightning is just waaaay too bright even in scenes where they don't belong, and really kills all the mood in both titles. Not to mention the audio is sort of muffled, as it lessens the impact. But the absolute worst offender is that the 3D ports are 3DS handheld titles (throws up), which means you gotta deal with the second screen, touch controls and gyro aim.

In the Wii channel listings they are just questionmarks. I pretty much used default patching except selecting widescreen patch. Is this normal or have I made a mistake somewhere?

I realize the 3DS version of Majora's Mask kind of got the George Lucas treatment, but that can be solved via "Project Restoration" which too can be ran on a soft-modded 3DS:
