Is there any way to stop this? I've tried enabling and disabling vsync, all different internal resolutions, anti aliasing and anisotropic filtering settings, forcing vsync in the nvidia control panel, and I still got horizontal lines on the screen no matter what game I play.

Running a GTX 780 alongside an i5-4670k. I don't think it's a hardware problem because this happened recently (after I installed a different version of windows) and it was working fine before this.
Is there anything I might have missed? Using Direct3D11 (though it happens in Direct3D9 and OpenGL aswell).

Wich games have you been playing? And please update to latest dev build, 4.0.2 is too old.
Rig 1: Windows 10 Home | AMD A6-1450 @ 600/1000/1400 MHz | AMD Radeon HD Graphics 8250 | 4GB RAM | HP Pavilion TouchSmart 11.

Rig 2: Windows 10 Pro | Intel Core i7-2640M @ 780/2800/3500 MHz | Intel HD 3000 Mobile | 8GB RAM | Dell Latitude 6320.

I tried Super Mario Galaxy 2, TLOZ: Twilight Princess and Pokemon XD: Gale of Darkness (Gamecube).

The latest dev build causes crashes for me, that's why I'm using the last stable one.

What kind of crashes? Could you post some screenshots of the message?

Apologies, this was an issue outside of dolphin. My whole monitor was getting tearing because aero was disabled. Fixed now, but thanks for the help.

Aero? You do know that the thing slows down Dolphin pretty much?
