I am using the mayflash 4-1 adapter.

I am also running linux and have followed the instructions here.

The adapter can be seen as shown in the following image

but when I start up the game the controller has no effect.

I have tried to set the adapter to both pc or wii-u mode and they have similar behaviours (can see the adapter but controllers dont work).

Does the user you're running Dolphin under have permission to access the GC adapter?

I believe so, I added the following udev rule which should accomplish this:
