When starting an emulation the audio across my entire computer because distorted and crackly and I have to replug in my headphones to fix it. I can't be sure if it's Dolphin causing it or it's something else, but it doesn't happen with any other games or applications and it has only ever happened while using Dolphin. If it seems like some other problem I'd be glad to know.

Which audio backend are you using? Make sure it's set on Cubeb. If you have set any enhacements on your audio devices you may want to disable them too, just to confirm it's not the cause of your issue.
For instance, it recently happened to me using headphones (but during video playback instead of running Dolphin). It turned out that I had messed up the equalizer (e.g. too much bass). I toned it down, plugged back my headphones and the sound got fixed. Rig 1: Windows 10 Home | AMD A6-1450 @ 600/1000/1400 MHz | AMD Radeon HD Graphics 8250 | 4GB RAM | HP Pavilion TouchSmart 11.
Rig 2: Windows 10 Pro | Intel Core i7-2640M @ 780/2800/3500 MHz | Intel HD 3000 Mobile | 8GB RAM | Dell Latitude 6320.
