Right now I can only use a revision of Dolphin that has an IL version (DolphinIL.exe, for example) because of the two glitches that occur on Paper Mario: TTYD on the non-IL revision.

The one I am currently using is r4707, however if there is a revision of Dolphin that is higher, and has a IL executable, then I would use that.

I prefer to use the Direct3D9 plugin, because it runs the game faster. (At least on mine :x)

Settings are:

Executable: DolphinIL.exe

Under General:
On - Dual Core, Idle Skipping, HLE the IPL, JIT Recompiler, Lock threads to core, DSP on thread
Off - Unlimited JIT Cache, Use panic handlers, Optimize Quantizers
Framelimit is 60.

Under Direct3D9:
On - Fullscreen, 16:9 Aspect Ratio, 1920x1080 Resolution (both fullscreen and windowed), Enable CPU -> EFB Access, Overlay FPS.
Off- EFB Copy.

Now, before and after these settings, this always occured on Paper Mario: TTYD:

Is there a way to fix that as well?

Thats your problem!!!!! you need to untick Enable CPU > EFB access in the dx9 plugin config!
Wait.. you also need to download the latest rev from http://dolphin-emu.com
it has dolphinIL built in, to use it go into settings and on the first page select JitIL experimental recompiler. that will "turn a new revision into a DolphinIL.exe"
