Hi all. So glad to have found a forum for the Dolphin! Am using mine via the Steam Deck and absolutely love it. However just wondered if I could scratch someone's brain with controller question (yes, I have read FAQ!)

Have played CoD Black Ops & Modern Warfare 3 using Wii_classic_controller in the config drop-down menu and all worked well. Also managed to get Super Mario Galaxy 1 & 2 working great using Wii_base_nunchuck from drop-down with a couple of tweaks.

Now to the question - CoD Modern Warfare Reflex and CoD World at War seem to need the nunchuck and don't allow Classic controller for operation so I go and select Wii_base_nunchuck and can get the games working. However, I would like to swap some buttons around. If I do this in the config menu am I able to create a new preset? ie make one called Wii_cod_nunchuck or something  Basically having a nunchuck setting that is specific to those two CoD games. Is that even possible?

I'm not sure if I'm understanding the question correctly or not – you're simply asking if you can create a new preset? If so: Yes, you can do that by typing a name for the preset (or profile, as Dolphin calls it) and then pressing the Save button.
