I've been thinking of doing this combo of playing Pokémon Ruby on my phone, and Pokémon Box on my PC. Is there a way to do that?

If you mean you want to do GBA linking between PC and Android, that isn't possible. But you could play Ruby on your phone and then temporarily move the save file over to your PC when you want to link Ruby to Box.
