When you start the game, right after the prologue, these two windows appear.

Have you tried disabling dual core like it suggests?

Yes, and it seems more stable, what I find strange is that with dual core enabled this message sometimes comes up and sometimes not. Thank you.

That's just how dual core is. It makes host timings leak into the emulated system, and host timings can be pretty random, so whether anything ends up breaking is also random.
