You'll get much better results on the latest dev versions! Anyway, there is a great deal of shader compilation stuttering in the prime games, but especially metroid prime 3. The best way to minimize that is to build up a shader cache (basically stick to a single dolphin build while playing the game). It is a hard game to emulate! The shader cache compilation issue is a fundamental issue related to the differences between how the GC/Wii work and how PCs work. It's not going to be solved quickly. You'll have to be patient.
