i know on other emulators i can play a game with my 360 USB controller and also browse the web on my other monitor but on dolphin it seems dolphin has to be the target window for my controller input to be recognized.
Any quick fixes in the settings i am over looking?

It's in your Wiimote or GCPad settings, where you map input. For example, click the GCPad button in Dolphin, then look in the lower-righthand corner. Background Input is a little checkbox.
