Haven't played Zelda Four Swords Adventures for a while, but as far s I remember, it's a Zelda uCode game and it doesn't need LLE at all, it works without issues with HLE...

Jhonn: Audio can freeze on HLE, and be stuck on one note permanently.

Factor 5 games have been notoriously difficult to emulate not only in Dolphin but in N64 emulators as well. Without getting into the specifics (which I'm not familiar with), the games often used the original hardware in such a way that was unusual or different from other games at the time. The techniques they used in their games may be undocumented, poorly documented, or simply a pain to emulate accurately. In any case, the broader answer is that Dolphin simply isn't as accurate as the original hardware at the moment, and whatever Factor 5 did needs to be recreated accurately to work well.
