It seems like Tenchu doesn't work with controller. I did what you said, but when I start Tenchu, it doesn't recognise the controller and it doesn't work. The controller is fine because I'm playing Xenoblade with the controller. As for Tenchu, I can use only keyboard/mouse right now and when I start a new game, it says "Connect a nunchuk to the wii remote".
Well, i don't have this game. But maybe you can try the official Dolphin 3.0 release.

When you start the game can you skip the first screen (by pushing A button) or can't you do even that?
No, I can't. I can at Xenoblade but I can't at Tenchu.
