I have the latest rev 4771, and i can play baten kaitos just well apart from some problems with background/foreground placement, and this is the 1st time i see your error.
(and if someone can give me a trick to fix the BG/FG placement, i would be glad)
What iso are you using? Is it the same as mine? ([GC]Baten Kaitos[PAL][ESP][ESPALWii.com].rar.iso)
If not, which one do you use? Maybe it's a problem with the iso.
EDIT: Nevermind, I'm using a different version of the game now and this one's working. (Baten_Kaitos_NGC_FULL_NTSC_USA if you're interested. Maybe it was a regional thing...?)

Although it may be no help now I was having the same problem with Spider-Man 2. My .iso file ended up working after I tried running it in a newer version of dolphin.
