Not sure why this is happening but for some reason whenever I play Super Smash Bros Brawl my nunchuck inputs cut out on me. Like for example when I am trying to run to the side my character will start and stop frequently. Not having any issues in other games and both the Wii remote and nunchuck are original. Any thoughts?
Are you using Bluetooth Passthrough? Do you have another Wiimote or nunchuck to test with?
Also, using a nunchuck and Wiimote for Brawl? That's just blasphemy! /s

I am using the built-in emulated Bluetooth setting and not passing through another device. I do not have another set to test with but I noticed something interesting. When I reverted my Dolphin back to 5.0 the input lag vanished completely. Any version after 5.0 seems to have this issue for me.
