Dolphin has a 3D stereoscopy feature, but you usually need rad-and-blue 3D glasses or even a special monitor to use it, but there is a simple way to use the 3D feature for free. It's not practical for long play sessions, but it's a fun thing to try if you're bored.

You need to be able to cross your eyes so that two images cross each other on the screen. This is easier to do when the images are smaller or you're further from your screen. You can practise on this example image here:

You should see something like this:

It might be blurry at first but if you practise you can learn to focus it so it looks sharp. If you need help, Google "cross-eye 3D" - there are tutorials that can help and more example images.

Once you know how to view images in cross-eye 3D, you need to set up Dolphin to output 3D in the right format.

In General, set this setting:

This will let you strech the window to get the right aspect ratio.

In Enhancements, set these settings:

This makes Dolphin output cross-eye 3D. You can also tweak Convergence and Depth until it looks right for your game.

Now start a game. You should see something like this:

Now you need to resize the window so the two images aren't stretched. You could probably calculate the exact height and width you need (the window should have a 32:9 aspect ratio for widescreen games) but doing it by eye is good enough. You don't want to make it too big, or you'll have to either stand far away from your monitor or cross your eyes uncomfortably far. Something like this is about right:

Now go into the game and you should be able to see in 3D!
