I get black/no sky in Super Mario Sunshine. This issue for me is persistent when loading and not loading custom textures. I've listed the Gecko Codes that I'm using below, but I get black sky with them enabled and without enabling them.

I tried to recreate the problem in windows but was unable to. Have you try verify the iso of super mario sunshine. Does it still do this with the vulken api. Have you make sure the ubuntu and you graphic driver are up to date. Is there any graphic setting outside of ir and ubershader not at default.
