By the way, is removing junk data when converting to GCZ/WIA almost the same as NKit?

Not really. Removing the junk data is not intended to be a reversible operation like converting to NKit is, and also, removing junk data does not more files around on the disc, which is the cause of most NKit-related problems in Dolphin.
