Trying to get Paper Mario the Thousand Year door running on android and I get a warning about bounding box not being enabled and I show signs other users have noted about black Mario and support icons appearing when entering pipes. But the game completely freezes when running certain cutscenes making it impossible to progress in the game. Is the freezing because of bounding box as well? I can't find an option to enable it under GFX Settings>Hacks. My phone is a Google Pixel 3a XL running Android 10.
Bounding Box should be automatically enabled by the Game INI. If you're seeing this message on boot, your Dolphin install is probably messed. Try uninstalling the app and deleting everything under "Internal Storage\dolphin-emu" folder except for the GC and Wii subfolders (as these hold save data of your games). Then, install Dolphin again (through the Play Store or through the APKs of our official website) and see if it works.
If after doing that the Bounding Box warning is gone but you still experience issues, try switching between the OpenGL ES and Vulkan video backends. If even then it doesn't work, the GPU drivers shipping with your phone are simply too buggy for proper Bounding Box emulation and there's nothing you can do other than hope for a future firmware update with better drivers...

I've only gotten into the dolphin emulator 3 days ago, how could it be messed up?

This game requires bounding box emulation to run properly but your graphics card or it's driver do not suppor it. As a result you will experience bugs or freezes while running the game.
It means your phone does not support the graphics API features we need to correctly emulate bounding box for that game and paper mario will lag and freeze without it.
There is nothing you can do, sorry. This is unfortunately common for phones.

If I switch my backend to Vulkan bounding box works but causes a 40fps drop, is that normal?

Yes, it's normal. Emulating bounding box is rather demanding.
It might be. However, as it seems only Vulkan seems to provide the required features for Bounding Box on your phone, you'll either have to live with the performance drop or switch to OpenGL ES and avoid games requiring Bounding Box (essentially, all Paper Mario games)...
