I just started a playthrough of Paper Mario TTYD, but the audio quality is shitty and it runs at a slow framerate.
My current rig is as follows:
CPU: AMD FX-8350
RAM: 16GB (2x8GB) DDR3
Video: Geforce GTX 1070ti
OS: Windows 7 Ultimate 64-bit
How do I get my game to run just like if I were playing on the original hardware?
your CPU is too slow.
Bulldozer is a terrible arch for console emulation.
How? My CPU is leagues faster than that of the original hardware.

Emulation my friend. Emulation.
You aren't natively running a game designed for Windows. Your system has to interpret and translate commands exclusively for GameCube hardware into something that your system can understand. That takes a lot more power you would need than if you were running it on native hardware.
Audio sounds possibly horrible if you can't maintain full-speed. Console games were designed to run at one fixed framerate. Well most of them... Menus could often run on higher framerates... If you can't maintain full-speed then everything would slow down, including audio.

Especially this part. Also keep in mind that any AMD CPU released before Ryzen is just garbage for emulation in general...
So why is TTYD the only game I'm having this problem with?

Paper Mario: TTYD requires the Bounding Box feature to properly display it's effects. It's can be demanding. Normally that option is disabled for any title that doesn't need it. In addition the game is also having issues with the Dual Core option enabled, which could have been disabled as well. And Store EFB Copies to Texture Only might have been disabled as well. Disabling that option also requires additional system power, but it fixes a lot of issues for a wide range of games.
Ok, I went ahead and checked the box that says "store EFB copies to texture only." I haven't noticed any significant improvement in performance.
I can't uncheck the box that says "enable dual core." That's grayed out and I can't uncheck it.
Any other optimization suggestions?

Those options were disabled by Dolphin for a reason. Sure you can change them for a performance boost, but it can and will cause issues. Sometimes graphical, sometimes preventing gameplay. Just be aware what might happen if you change the recommended settings.
You can only change some options when not currently emulating a game, such as "Enable Dual Core". So you have to exit the game first.
You might want to try changing the Graphics Backend for different results. Settings such as Backend Multi-Threading (Vulkan Only), GPU Texture Decoding, Texture Cache (set to Fast) might help. I definitely do not recommend disabling Bounding Boxes for Paper Mario. That will not make your experience with the game a pleasant one. Other than that, leave graphical enhancements as low as possible such as Anti-Aliasing (set to None), Anisotropic Filtering (set to 1x) and Internal Resolution (as low as you can bear with). Make sure you're using DSP HLE Audio as well. I don't know if Defer EFB Cache Validation is going to make a difference here, but you can try that as well. Other than that, leave the recommended settings.
Btw, if it helps, I'm playing on version 5.0-10841 of dolphin
Is that the best version to play on?
