Then I really have no clue on what else could be wrong for you. Syncing once, then just pressing a button to auto reconnect on further tries is how it should work (and it works here)...
Try another video backend. DX12 if you can.

On my end using another backend and launching nsmb hangs the bt adapter kill the bt pairing memory. I have to resync.

Also use bt passtrough and try other zadig drivers, libusbk, winusb, etc

I'd also expect that. But it seems that i'm not the only one having those problems as ExtremeDude2 has the same issues.

I cannot try DX12 as I'm running Dolphin on Linux. And I already use BT passthrough and I think the other things you mention only make sense under Windows.

Didnt read you were under Linux. It should run with Little to no problem there. Hope you can solve it.
I also expected this, but unfortunately it seems a little more complicated.

If any dependency was missing I'd expect it to not work at all. Or am I wrong?
Maybe I'll try to completely remove Dolphin and install it again, but I don't think this will help.

Did you ever get it to work? I think I'm experiencing the same problem you had.

The problem: Wiimotes disonnect when stopping a game, and every time a game is started they must be re-synced by pressing the sync button on the wiimote AND the sync button in Dolphin GUI.
My environment: Linux (Ubuntu 20.04), Dolphin 5.0-12286, Wii BT module that I soldered to a USB cable, bluetooth passthrough enabled.
Suggestions I tried: toggling vsync, toggling fullscreen/windowed mode, delete SYSCONF file, fix NAND, load entirely fresh NAND, use different video backend (vulkan). Unfortunately none of the suggestions fixed the problem.

Although, it's worth noting that if I manually turn off the wiimote while the game is running (by holding down the power button on the wiimote for a few seconds) and then turn the wiimote back on by pressing any button, it reconnects just fine and I don't have to re-sync. But as soon as I quit the game and then restart it or begin playing a different game, the wiimotes must be re-synced.
