Something you have to consider when literally no one else has your issue is that the issue is not with the program itself, but your computer, something you're doing, or something on your computer.

I think the best course of action would be to keep the savefolder open while you're saving and seeing if anything odd happens to the file. If it's not updating when you save, something is blocking Dolphin from writing the file. Like said above, some anti-virus program could be preventing Dolphin from accessing other files on your computer.

What antivirus programs do you have active? Do you use any program that allows you to revert to old versions of files? Have you checked if the date the file was modified had changed?

I will try my best to answer the questions. I save the usual way, by clicking save and then confirm, just like i did on gamecube. Im not sure what you mean with emulated memory card? I just save my games. Im using windows own antivirus program. I use aomei backupper to back up windows. I havent checked any dates, should i?

Check your Dolphin Config Settings (Config -> GameCube -> Device settings -> Slot A).

You should have one of the following options for Slot A in order to be able to save GameCube games.

- Memory Card (which is Emulated Memory Card)
- GCI Map

Memory Card: One file that serves as the memory card that manages all save files.
GCI Map: All save files on the memory card have their own separate files.

GameCube save files are stored in: My Documents/Dolphin Emulator/GC/USA/Card A/
(USA can also be EUR for Europe or JAP for Japan)

If you use Save States you can run into issues with saving, but games often point that out for you. If you make a save state, then make a regular save, then load the save state prior to the regular save and then make a regular save once again then the last regular save you will be trying to make won't work since it doesn't match the last time you saved in-game. Make sure you use save states after an in-game save. In which case the solution would be to reload your game from your latest in-game save so that you can save the regular way as intended once more.

On Windows you can check the creation and edit dates from files. If you try to save, check if your save file has an updated date from when you tried to save. So if it's 2019-08-13 18:00 when you make an in-game save then your save file should indicate 2019-08-13 18:00 as well when it was last edited. If it shows an older date then you know the save file hasn't been updated.
Well, i only play gamecube games. I have a bunch of files and folders in my gc folder, where my saved games are located. I have a folder called eur, jap and usa, which are all empty folders. I also have a file called memorycarda, one for europe and one for usa, as well as a file called sram. Its very confusing.
and everything is gone again.. super mario sunshine asks me to format my memory card.. i checked with project 64 as well, and everything there just works
so long story short.. i was able to get my saved games back by using aomei backupper to roll back windows.. i lost some of my shine sprites in super mario sunshine, but thats okay.. everything else works
but it only lasted for a couple of days, then i got the same message again.. and i lost all my saved games with dolphin
so i have spend several days googling for solutions.. i see lots of people having this issue, but the suggestions didnt help
so as a last struggle, i turned on my laptop where i also have dolphin installed with my games.. the games were still saved on it
so i spend hours trying to copy various files/folders from my laptop to my desktop just to see what works.. after a lot of work, i finally found a solution
im going to list it in case anyone else needs it.. what i did is that i copied a folder called sys. its located in programs in the dolphin folder.. i copied it from my laptop to my desktop and bam, all my saved games was there
anyway, im tired of fighting with this emulator over my saved games.. if it works with project 64 theres no reason why it shouldnt work with dolphin
as i said, i lost some of my stars in super mario sunshine, but thats okay.. i feel like i got out of it pretty well
also, the suggestion by admentus doesnt work. i tried copying the folder from documents, but there was still problems with the memory card
as said previously, it was the sys folder that gave me back my saved games

The only thing you've shown us is that you have something in the background on your pc that's intercepting dolphins file access. You should figure that one out. Nothing for us to fix.
