Doesn't that game change the controls if a nunchuck is plugged in?

Just an idea of the solution on how to fix the problem.. Maybe dolphin is changing the orientation to the D-Pad and analog sticks as if I'm rotating the Wiimote pointing the IR to the screen.

So maybe when using emulated gamepads no matter what extension you enable it should not effect the orientation for the D-pad and Analog sticks.

Yes but what I'm saying is it shouldn't effect the orientation with the emulated gamepad, but also it's not saving when I change the gamepad extension to None with (any other extension) and back to None.
