This did not happen before, and I am using build 7084 when this suddenly appeared. Upgrading to build 7127 did not solve the issue.

Does running Dolphin.exe work? We've switched the default interface over to Qt

No, since Dolphin.exe disappears in the Task Manager.

Update: Repairing the Visual C++ x64 Redistributable and running as admin does not fix the issue. Also, my controller setup only works with the nightly builds instead of the stable builds.
Update 2: Compatibility mode also does not fix this issue.
