Let's do another experiment then. Make a text file named portable.txt next to Dolphin's exe. That will turn Dolphin into a portable instance with totally default settings (don't worry your saves are fine! just delete portable.txt and it will go back to normal). Run Dolphin in the portable configuration, and without changing any settings, run the game and see if it still occurs.

It worked just fine, but I don't really want to run it in portable mode (If it even changes anything)
Now we're getting somewhere! This probably won't fix it, but since 5.0 complained about an invalid SYSCONF, go to [username]\Documents\Dolphin Emulator\Wii\shared2\sys, and delete or rename the file SYSCONF. That file holds various console settings, and it can get some bad settings in it, and deleting it will make Dolphin recreate it with known good settings. Let's see if it helps!
EDIT: Ah! I forgot to ask! What graphics backend are you using? And does it improve or change when you change backends?

Changing to D3D11 didn't help, in fact made it worse as I had to close Dolphin via task manager, and Vulkan didn't fix anything BUT it prevented the error messages during the title screen

OpenGL but you probably figured that out by now
