When I try to play a game with Dolphin 5.0-6414 I get the error message: Unrecognize CPU_core:2
Is this because I have dolhin 5.0 also installed?

It's because you've set the CPU core to JITIL, which no longer is available in Dolphin. If you change the CPU core to JIT, 5.0-6416 should work properly.
