Don't go using unofficial builds if that is what you are implying with "custom builds". Just use the official builds... Even for Dolphin I would recommend using the official builds over the Ishiiruka builds. It is dubbed official for a reason.
You can either use the latest nightly build or the latest canary build when using Citra. Downloading the official installer provides both types of builds, even with auto-update support when booting Citra. Yeah... That would be awesome for Dolphin too.

For years whenever anyone's mentioned auto-updating Dolphin it's been pointed out that shader compilation stuttering would be worsened as everyone would have their shader cache invalidated a couple of times a day. Now we've got Ubershaders, that's no longer an issue, but there are some logistical problems that would need to be addressed before a system could be set up.

Loading save states will probably still be an issue when updating Dolphin constantly. Yeah, perhaps Dolphin is not ready yet for auto-updating, but perhaps in the future. Still cool if it eventually will happen, but there should be more important issues to tackle for now. Just wondering about it, I don't really a reason why it should happen now. I usually update Dolphin once a week when I am in the mood to do so, it is not too much of a hassle anyway.
