Try turning on v-sync.

If you have ubers on hybrid on D3D11, you should not be hitting shader compilation stutter at all ever. Maybe hybrid XFB broke something. Not sure.

I have vsync on, i have never had it where it ran perfectly smooth even before the XFB updates.  It always has this slight stutter, thats why I put the 1080 in there and it made no change.  I did read in the wiki that Toad stool tour had this behavior during the transition back in the 4.0 releases but everything I see and read is saying I should have zero issues.

Does it happen even with exclusive uber shaders?

Yes...no setting seems to solve this issue...again it isnt game breaking but im going for near perfect on this edge machine I built.  I want to start putting consoles away as I am out of inputs on my TV

Understandable, but I would think that a Wii U would be one of the best choices to keep connected as it can play GameCube, Wii, and Wii U games (and that's before you consider the multitude of 8bit and 16bit emulators available as Wii homebrew).
