I've noticed a few glitches similar to this one but I feel Crump's army of MissingNos is the most notable of all.

Make sure you're using the most recent DEV build of Dolphin. Also, make sure you're using the OpenGl back end

Ok. I just updated to the new one and tried OpenGL. But now there are new glitches.

What exactly are the new glitches? The screenshot looks fine to me, but I haven't played this game in over 10 years.

The black spots that you can see on the ground are the shadows of X-Nauts that are supposed to be visible.

Okay. To the untrained eye, it just looks like there was an explosion on the ground or something.
@Xamrin - Post your current settings (as screenshots of Dolphin), so we can see what you have set.
Try Single Core and make sure bounding box is enabled along with EFB Copies to RAM. I'm guessing with dualcore, the game lagged in a way that missed the EFB Copy.

That looks like 5.0, not the latest development build. Please update to the latest development build like envisaged0ne said.
