With metroid prime trilogy I can't get the mouse to aim at the top of the screen. It feels like the censer bar if vertically off center or something. I've played around with the center and height settings and nothing works. The top quarter of the screen is out of bounds for me and this doesn't happen with other Wii games. Anyone have any ideas?
Is it a real wiimote or emulated? Is the sensor bar set to the top or bottom of the screen?

Emulated and I'm not sure how to change the position of the bar
Settings > wii, but I don't think that is the problem if it's emulated. What are your wiimote settings?
Why is the red dot for IR so low in the wiimote settings? Have you tried increasing the height setting?

Yes I said that in the op.
