It's quite possible there is a bug with the extraction process. I'd suggest opening an issue at bugs.dolphin-emu.org.

So the good news is I now know what the problem is. The bad news is getting someone to create an application that can extract those keys. I am probably going to have to make a post on GBAtemp about this.
