Today I updated from Dolphin 3.0, to Dolphin 5.0 (Yes, I know it's been a while since I updated)
On 3.0 I had no problem configuring my GameCube Controller, but on 5.0 I can't seem to get it to work.
This is the adapter that I use: https://www.amazon.com/Mayflash-GC-Contr...B0089NVTDM (Mayflash GameCube adapter for PC)
If I'm not mistaken in the GameCube controllers section of the controller configuration tab, I set Port 1 to "Standard Controller" and then select "DInput/0/USB GamePad" as the device.
Please correct that if I'm wrong, and I will fix it.
It seems like it's just not detecting my controller, but when I go back to Dolphin 3.0 it works perfectly.

(Notice how the dots representing the analog sticks are grey instead of red. Pressing any buttons on my controller does not seem to want to register.

You're mistaken. Check out the guide on the site for using a GC adapter.

It isn't a wii u adapter, it's a 2 port mayflash.
Ohh, it's a PC adapter. My bad, I thought he was talking about the actual Wii U adapter.
