The portable document didn't work, but I found a few things while observing closer.
-Fps is 20 in the "lag room" when Mario is moving and 21 while standing still
-When Mario is not moving, he and any party member's idle poses move at a normal rate while everything in the background is really slow and glitchy
-Game freezes upon attempting to pause in the lag room
-After turning on Panic Handlers, when I enter the room Dolphin gives me the following
Unknown Pointer 0x03384d40 PC 0x802b3e50 LR 0x80020720,
Unknown Pointer 0x03384d40 PC 0x80005d64 LR 0x80005d64,
etc, etc, just the same thing with varying codes.
I'm not sure this gets me anywhere, but maybe this information helps. If not, well then I guess I'm stuck

This issue has been brought up countless times and has existed for as long as I can remember. From what I've read it can crop up all over the place and in multiple games, but there are some situations where it is spammed. Disabling panic handlers as you say hides it, which is what everyone seems to commonly suggest. But as you noticed, you still suffer from an immense FPS drop.
The notable areas that it is commonly spammed in PM:TTYD is Riverside Station, and anytime when riding an elevator. The same error pops up in Super Paper Mario when lighting the torch in this area. I am guessing that video is a capture from a real Wii, because that fluid FPS wasn't my experience. If I remember correctly, it might also spam the error when riding the elevator to the top of the castle in that game as well.

Yeah, someone recommended that I turn them off because they were keeping me from progressing in Pedal Meadows. But I guess there's just no fix for this then, maybe wait for Dolphin 6.0? haha, nah. A Paper Mario remastered doesn't seem likely, but optimism is all I have now I guess
.... Okay, now after just typing that I changed my Dolphin Graphics setting from DirectX11 to OpenGL and it works fine again. A little bit of screen tear now, but nothing game breaking. Thank you Bighead for reminding me that Google search exists!

Ah. So there's some D3D specific issues. I wasn't aware. Does anyone know what D3D11 is doing differently?
