The game runs fine without any cheat applied, however the second I enable any code, the game will freeze after a couple minutes. It will either give me a IntCPU: Unknown instruction error, or the game will stop with no error and loop whatever audio was last playing. mainly trying to get the 60fps and wide-screen patch working. is there a better way to achieve 60fps?

EDIT: With only the 60fps gecko code enabled I only get the error "IntCPU: Unkown instruction 00000000 at PC = 803ba344 last_PC = 81200d60 LR = 802fccec" instead of a non error freeze

EDIT 2: Same result with every game on dolphin using Gecko codes. tried reverting every over clock I had, running dolphin and the game on 4 different HDD's and one SSD, updated my bios and chipset drivers, tried 3 different gpu drivers and using DDU to clean install each time, updated every driver I could think of from Realtek audio to lan drivers. Ran mem test, seatools, stress tested my gpu and cpu which resulted in no errors and tried a vast array of different setting in dolphin, including every video/audio back end. I re-dumped my game files in case they got corrupted somehow. I tried titanfall 2, witcher 3, bf1, and prince of persia: the sands of time, all of which went without a hitch. I even tried CEMU, which shockingly now runs considerably better for me then dolphin....I'm at a total loss. never have I had tech problems this persistent, especially not for one program...Starting to think its a curse, because logic is seemingly non existent in this scenario.
I can't confirm the widescreen gecko code because I don't use it.  But I just tried the 60fps gecko code and it worked fine.

Making sure you're doing the correct steps.  1st, of course make sure you're running Dolphin 5.0 or one of the latest dev builds.  Right click on Super Mario Sunshine, click Properties, and go to the Gecko Codes.
Then click on Edit Config & add this to the file

Then, of course, just save, enable the cheat & run the game

Thats what I did. seems really odd because I can't seem to find anyone else with the same problem. most report it as being "perfect". Not sure what could be different on my end. what settings do you have?
I have mostly default options.  I'm using the opengl backend with 3x IR.  Running the latest dev build  Confused

I completely wiped dolphin and set everything up again from scratch. same result, tested in more games and it does the same thing for games I use Gecko codes on. Dolphin has worked wonderful for a long time, I don't understand why it would just suddenly break beyond repair apparently out of no where. strange that only gecko codes are broken

Huh
