Wow, can't believe how helpful this forum is! Thanks to everyone who has chipped in.
I've given it a go and I think I'm almost there. I've recorded a quick video of the game so you can see how far I've got with it -

However as you can see it's not running that well, which could be done to my hardware or setup. Here are specs and settings, any suggestions are welcome!

Per-Pixel Lighting on
I think it is your video card that is struggling, especially with vsync on and such a high output resolution. You should definitely try OpenGL instead of Vulcan, though. You could even try D3D12 but it's more hit and miss depending on game, at this stage.

I did worry that was gonna be the case. I've only recently upgraded my PC but left the card to last as I knew the new bunch of Nivida cards were coming out soon. I'm now just waiting for the GTX1070 to get sub £300 then I'll be getting one of them. Bring on black friday deals!!!
I don't actually see an option for D3D12, only 11. I was messing around with that a few weeks back and kinda forgotten what I did! Any ideas on how to get it back?
I thought the option only appeared if your system was compatible. Unfortunately, I don't know why it was there before and now gone. However, with nVidia cards, your best bet for speed and compatibility is OpenGL.

I confirmed that the new gecko code in the game's Wiki page works perfectly fine without speed hacks or anything else. Thanks for the tip.
On NVidia, Super Mario Sunshine does not run well on D3D12. Most of the time D3D12 works wonderful, but SMS is definitely the exception. The fastest backend for SMS would be OpenGL for NVidia. It is the only game so far I noticed where D3D12 actually runs worser. For all my other games, D3D12 is king.
Compared to OpenGL and D3D12, Super Mario Sunshine could reach double the FPS when using OpenGL. Even Vulkan or D3D11 do not reach the same amount of FPS. I don't really know why. Perhaps it is a bug within Dolphin. Perhaps the fault lies with my NVidia card. Perhaps it is the NVidia driver. D3D12 is simply not fast enough to run SMS at 60 FPS with EFB to Texture Only disabled (which you need disabled because of the Goo issues).

That is why I recommended OpenGL to Handz. For somebody new to Dolphin with an nVidia card, OpenGL will get him set up more easily. Once he becomes a power user like yourself, then he can start juggling backends and settings to optimize performance for different games.

I'll change it over to OpenGL and see how I get on with that! I did hear it's possible to set up dolphin so that each game loads with personalised graphic settings, is that true? Considering how a lot of games require different tweeks, it'll be awesome to have the presets loaded so I didn't have to change the overall settings when flicking between games.

When you right-click a game in the main Dolphin window, you can open the properties window. In that window there should be a button like "Edit Configuration". This opens up an .ini file. That file can be edited as described in the thread I linked above. It can be a bit intimidating to do so at first, since there is not a build-in interface to do, so it is text-based and therefore requires you to write down the settings with proper syntax (otherwise it just resets).

Awesome, thanks again Admentus! It would be great if the GUI could handle this, but at least for now changing the INI file should get me through. My next challenge will be getting the Rogue Squadron games at a decent FPS.
I'll drop a link when I've done the Sunshine video, think I owe you all a shout out on that one!
