But now there is a new folder that says Dolphin Emulator there. I just want to know how to transfer over the save files, I don't have any other settings changed, as far as I know. I wanted to be safe and only transfer the saves, just in case I screwed up something in settings at some point.

Move the folders GC and Wii from inside the old Dolphin Emulator folder to the new one. That will transfer your saves but not anything else, like settings.
