You probably didn't sync your memory cards.

We disabled them and it still didn't work
Frame 0 desyncs mean something is fundamentally wrong with your setup. Frame 1 is usually memory card. Later ones are usually cheats and whatnot. I don't know anything beyond that.

Dolphin lets you check your ISO's md5 in the properties dialogue. Another possibility is that you each have different settings enabled. Make sure you both have cheats disabled (or at least confirm that if you have them enabled you're using the exact same ones), and go over every single option in the graphics configuration (except the enhancements tab) to make sure they're the same.

I know input recording didn't sync with not set. Have you tried changing to auto?
Well if you're really paranoid, you can set it to fake-completion before starting netplay, but I'm 99% sure it sets itself for netplay.
