After further checking, it seems that I was wrong about that. I don't know why I thought it screwed the accurate aspect ratio. Sorry, I must have misremembered.
@takla: Because the Dolphin Wiki admins are difficult and it's not worth pursuing, I decided that I'm going to create my own independent text archive instead. I'm having issues upload it as a .rar here, so I might have to mirror it at the PCSX2 forums instead.

Use the first SM64 gecko code in that thread, not the second. Check out my Super Mario 64 HD Texture pack for more information and for higher quality textures.
The second gecko code has issues with the skybox but has a proper 4:3 game select and star select menu. The first gecko code has a proper skybox, but not the proper menu's, but it is not that big of an issue.
Alternative you can use the AR code in the thread, but then you need to turn on the Widescreen Hack. You still need to force the aspect ratio to 16:9 regardless of the code.
Keep in mind that AR codes are added as AR codes and Gecko codes are added as Gecko codes. Don't get confussed with them.
You also need the latest development build, not the stable build due virtual console 4:3 format fixes (which are required for the widescreen codes).
If you are running a PAL or JPN version of the game then I am afraid there is not much I can do for you, except the higher quality textures.
The SM64 HD thread has a proper working 16:9 and 21:9 AR and Gecko Code for the NAAE01, NTSC-U (thus USA) for the virtual console version of Super Mario 64.
There is also an AR code to remove the dark filter from the game. It makes the game more bright like on the N64.
