[color=#000000]Because I tried using 4.0.2 and it was nice and stable but it had a lot of problems that the newer versions fixed such as for instance the Heat effect on Wind Waker and the music on Super Mario galaxy cutting out.  But getting into a newer version I found I had stuttering in Mario Galaxy.  Mind you this isn't a performance issue as I can can max out pretty much any game dolphin throws at me with 4x native resolution and max samples of AA and texture filtering.[/color]

Common issue when upgrading. Check your framelimit setting and set it back to auto.
And about Mario Galaxy. Try using opengl, if you are not doing it already, for mario galaxy it is better.

Also, the requirements for Mario Galaxy scale with the internal resolution. If you lower it a bit, it just get a noticable boost. Not sure about AA, but that could be the same.

WOAH just launched MP3 of the trilogy and got 1000 error messages about not being able to read/write things
make sure you have read/write permissions

Just moved dolphin folder to programs folder but still has same errors every time I choose MP3 from the game menu
look in the program properties

EDIT: just did above and still nothing, dont know if thats what you wanted me to do.
Post the error messages here. Or maybe enable logging to disc, and grab the logs from your Dolphin folder from your documents folder. Please delete the log once if you do that, and then run the game once, so only stuff from this game is inside the log file.
