I only did my previous testing in OpenGL so I decided to test Direct3D and it has a few bugs.
Games that used to go to a blank screen on OpenGL auto IR now crash Dolphin. Native IR bug is also present.
Which games are defaulting to native IR?

Super smash bros. melee, Pokemon XD, Pokemon colosseum and starfox assault.
Does it only default from Auto to native, or does it still default to native if you set it to force 2x or 3x native? If not then I think it is part of the same problem that causes black screen/crashing with window size IR's.

It only defaults to native when it's set to auto.
I cannot wait for this to be merged into master.
Mirrorbender is stepping up big time.
I will say though, this is probably gonna mess up a lot of 16:9 hack codes and HD textures and stuff.
It will only mess up stuff that was already compensating for the PAR error, which I doubt many things were. It should actually make most of those things more accurate.
If you want to avoid messing things up, you shouldn't force it. Simply add a checkbox for "Use NTSC/PAL Aspect" next to the V-Sync and Use Fullscreen checkboxes on the main graphics configuration tab. If the box is checked, employ your AR tweaks. If the box is not checked, use the regular AR method from before you made changes.

Dolphin is already using NTSC standard aspect ratios, that's the problem. A hypothetical checkbox should say "Use game defined aspect ratio" or "Use original game aspect ratio".
Testing new build now mirrorbender.
The dolphin guys on github wanted me to take out the existing 4:3 and 16:9 settings. Initially I left them in, but it seemed like people wanted them removed, which makes sense as they were a total hack anyways, and it improves the compatibility of settings between versions.
