We've been able to play mario kart Wii with our controllers set up as gamecube pads, but when we try a game like New Super Mario Bros. Wii, which required a wiimote, it pops up with a message saying that it desynced.

For me, wii games work fine as long as they are games that allow GC controllers and that we are using our controllers as GC controllers

Wiimote Netplay DOES NOT WORK (2 wiimotes+, wiimote slot 1 only is fine). Please stop directing users to the same old "make sure you did it right" bullshit.
And to go in more details, previous builds at least started with 2+ wiimotes, but had 2 major issues, those being that wrong inputs were sent for the extensions, and games desync pretty much right away even without extensions. However the current build (5809) does not run with 2+ wiimotes at all. There was an accepted bug report for it that's now Fixed but I don't know about that.
