Currently testing Crystal Chronicles and there are no loss in frames or speed with a single use of VBA running. Now I did have a question actually and do pardon me for such in my lack of knowledge. I am quite unaware as how to enable multiplayer for the next part of this testing?
While in single player mode the first running VBA will become the map, obviously this does not leave any way for a second player to join in being single player mode. When attempting to access multiplayer from the main title menu ( While both instances are set with ' look at screen ' both are connected and DSP LLE has already been properly dumped ) I am met with the common message to start up the GBA in order to proceed.
Once more I do feel most dumbfounded and would apologize for the neglect of knowledge that may be staring me right in the face but I have not seen any videos or mentioning of how to enable multiplayer outside of the original instructions kept to the crystal chronicles dolphin page. Is it just as simple as starting the game up and selecting multiplayer or have I truly missed a necessary step?
In the controller settings, under GameCube controllers, use the dropdowns to select GBA for two ports (Port 1 and Port 2). In FFCC, the game will not start if "Standard Controller" has been selected in any of the pulldowns.

I thank you for your time and must make mentioning that while I had assigned GBA for Port 1 and Port 2, leaving myself with a controller for port 3 did not allow me to take control of anything and thus I could not even start the game.
It must be noted that the original setup had been port 1 Standard controller, Port 2 GBA, Port 3 GBA. I have had no troubles establishing a connection as the map has functioned for the first instance of VBA while the second one states to look at the screen during gameplay. Both are connected. I am just trying to understand how I might enable multiplayer when the main title menu requests I have the Gameboy advance emulator running. Dolphin pages suggest entering a dungeon once the connection has been set, and success it works for the map but obviously not for a secondary player since I am only able to access single player.
Ah now I finally see what I had been doing wrong. Had not fully realized first player must also utilize VBA. There had been my heel of issues, yes. I do apologize and thank you for your mentioning.
The links in the OP have been updated with the latest build. The changes are link speed improvements and improved handling of disconnections. However, I could not get the Pokemon games to work with this version and the spell casting issue in FFCC persists. In FFCC, the radar map has to be turned off for spell casting to work.
Hey, just started here; recently got back into Dolphin (the prior build I had had annoying 1/3rd second audio lag) to run my 'Cube games in Glorious Soviet Russia HD, but effective been trying to get (old versions of) VBA to run with Command Mission for a few years.
Today's attempts were with Dolphin 5762 (yay, no audio lag!) & several versions of VBA-M several different versions of the GBA bios: just activating "Enable Joybus Connection" would cause VBA-M to freeze (even if Dolphin was off), and repeated attempts to get the treasure radar to load from Command Mission's pause menu would have a glimmer of connection, but it'd still freeze VBA-M. Strangely, Dolphin wouldn't even stutter through the repeated attempts.
"Oh duh, me: look on the Dolphin forum for help."
So, here I am: just tried that latest build you have on the top post: at least that modded VBA-M doesn't freeze anymore, but it won't connect at all. :/

Both the modded Dolphin and the modded VBA-M from the first post have to be used together. GBA has to be selected in Dolphin under Controller Settings. The GBA BIOS has to be loaded (depending on how the game connects). DSP LLE recompiler with ROMs dumped from your Wii might need to be used.
