I should have thought of that.

Anyway I've tried 4.0-2999 so far and that was fine, so I'll keep going and try to narrow down where it started. I'm using Kororinpa for testing since that seems to be much more sensitive to Wiimote movements than Monkey Ball is.

edit - Ok I've figured it out. 4.0-4536 is the last one that works correctly for me. 4543 says it was for "Nunchuk cleanup", so I guess something happened there.

I had the same problem, and I tried both 4.0-2999 and 4.0-4536 and still got the tilting issue. In 2999, Banana Blitz tilts back-right, and in 4536 and up, it tilts forward. I'm using an 8bitdo SN30 pro gamepad that normally has no issue.
@kgaus This is a very old thread. Those mentioned Dolphin versions are no longer relevant. Please test the latest development version of dolphin (https://dolphin-emu.org/download/) and if you still have problems show a screenshot of your controller configuration.
