Thanks for the tips. It is working now without any lag. Stable 30fps in Wind Waker. I'm still a little conserned about the heat so I downloaded Realtemp. Max temp was 81 °C after ~20min of playing. Should I be concerned and maybe limit my GPU? There shouldn't be much to limit, but it might decrese the temp with couple of degrees.

BTW, I played with 2x native resolution and Scaled EFP on using "Tino's unofficial Ishiiruka buid". What graphic changes affect more GPU and what CPU?

Limit what ? Your laptop doesn't have a discrete GPU from AMD / Nvidia . Intel HD 4000 is integrated GPU which is inside your CPU

So there is nothing more to do with my integrated Intel HD 4000 than go to control panel -> Intel HD graphics, and change the values? I have to admit that I know zero to nothing about integrated GPUs. I only have some knowledge about their weak power and compatibility problems with some older games.

What do you think is an alarming temperature? In one thread here someone said that over 85 C is overheating. At least for now it seems that I can stay just under that with my current games. There might be a problem with Zelda Twilight princess but I haven't dumped it yet.
80C with integrated GPU is kinda hot imo .
My laptop usually run cool with integrated Intel HD (about 50C max) and maximum 75C with discrete Nvidia GT 540M
Integrated GPU (iGPU) is built inside CPU chip , it has super duper low power consumption . SO even if you managed to change the iGPU's clock speed , you wouldn't notice any difference in temp but you would have massive slowdown in game

Power Consumption of your CPU is 17W , that also include power consumption of your iGPU . On the other hand , power consumption of discrete GPU is twice / triple or even more than that (For Example : Nvidia GT 540M = 35W , Nvidia GTX 860M = 60W , AMD R9 M290X = 100W) . Higher Power Consumption = More heat . That's why running game on iGPU will have lower heat than running game on a discrete GPU

Your problem is the hardware itself . Your laptop is not made for gaming purpose . If you want to make it run cooler , you will have to take apart your laptop , remove the OEM thermal paste on your CPU and replace it with aftermarket thermal paste such as "Arctic MX-4" or IC diamond 7 carat .

A little off topic but I think you're too optimistic Shonumi. I messed around with Intel HD 4000 on Windows and in most games I own, the maximum I could get with it before getting GPU bottlenecks was around 1.5x. Where you got this info? Maybe my system is messed?
Yeah, your system is probably messed up. :p

I tested it a while ago with my sister's laptop. I can test a few games again. Perhaps Dolphin has gotten more aggressive with the GPU. At the very least, 2x IR was definitely possible at some point in Dolphin's development (4.0-1XXX iirc when I tested).
