Will the Dolphin enhancements on Super Mario 64 work?
Sure. It'll do HD resolutions and anti-aliasing, and the custom shaders will work too.

Will it work with ALL of the enhancements of Dolphin? Just to be sure?
What are ALL the enhancements in Dolphin you're talking about? An "enhancement" can be anything (such as emulated Wiimotes, something the original Wii obviously never had). Try to ask about specific things like you've been doing so far. But yes, generally there aren't any restrictions, so whatever you want to do you can probably do it unless there's something very wrong with the game in Dolphin (e.g. it won't boot, it crashes, other core Dolphin issues).

Does hardware acceleration work with Virtual Console games or is it only software rendering ?
They are hardware accelerated and the Internal Resolution can be increased on them like any other game.

I mean Internal Resolution, Anti-Aliasing, Anisotropic Filtering, Forced Texture Filtering, Scaled EFB Copy and Per-Pixel Lighting.

Wow it would have been great if there was a PS1 emulator as good as this.
