I'm aware that the hotkey settings currently don't get saved, you should try to adjust them in the Graphics Configuration. If you want to make per-game adjustments to the depth you can do so in the properties of that game.

Yep I realize that it can be set in the games options.  It is just without any sort of a number to associate with the settings while tweaking in game (like nvidia does with separation values showing onscreen) this makes setting them to match in the games config a bit of a guessing game afterword.
would be nice to have interlaced mode.. much appreciated if it can be implemented
To any 3D Vision users, can you reproduce this?

Enable or force 16:9, enable 3D Vision with any 3D depth/convergence, run a game

Did you noticed the camera moved to left once you pressed Ctrl+T or button on the 3D Vision emitter?

You can see it even when the depth and convergence are on 0%. If you switch 3D mode to OFF the camera will move back to normal, and will go back to left in any other 3D mode.

EDIT: NEVERMIND! 3D depth in Nvidia's stereoscopic 3D setting did it.

That's interesting, I'll see if I can reproduce that and report it to Nvidia. I take it putting the Depth slider at 0% in the Nvidia Control Panel solved it?

There is no 0% in Nvidia setting, only 1%. Very negligible.  I don't think Nvidia will be accepting issues relating to Dolphin?

It doesn't relate just to Dolphin, we use an officially supported method to interface with Nvidia 3D Vision and clearly that support is bugged.

Sure, you can make an issue report to Nvidia about it if you want to.

I have a question (to any 3D users here), do the graphical glitches in both sides during viewing in 3D not bother you? I made an issue for this: https://code.google.com/p/dolphin-emu/issues/detail?id=8112 and apparently it's marked as "WontFix".

At this point we all know that NV don't give a rats butt about fixing anything with 3DVision - they just slap a "compatibility mode" on stuff they can't get to work properly with geometry shaders. I suppose it's not entirely their fault since most developers don't care about 3d either - but they will once VR takes off. Anyway, rant aside, have you tried cycling the frustum? Ctrl-F11 is the hotkey.
It's going to be game specific which behavior is wanted; which is why it's won't fix. We can make per-game INI settings going forward to help with this I think.
